The Military Road building was destroyed by the blaze shortly after midnight on January 4, 2013.
The school had been closed for more than a decade.
Following an investigation by detectives, a 16-year-old boy attended Lake Illawarra Police Station with his mother on Friday afternoon.
He was charged with destroy property by fire, and granted conditional bail to appear in court on April 28.
