The man, who can't be named for legal reasons, is alleged to have committed acts of aggravated indecent assault on the child on at least seven occasions, aggravated indecency on four occasions, and raped her at least three times between 2004 and 2007.
The girl was aged between seven and 10 at the time, with police saying the circumstances of aggravation were that she was being looked after by her grandfather when the alleged assaults occurred, court documents say.
The allegations include the now 68-year-old man squeezing the girl's breasts, rubbing his crotch on her and having her touch his penis.
The girl is believed to be aged in her late teens now.
The man is also facing a charge of bestiality, relating to allegations he had sex, or performed sexual acts, with a dog between November 2005 and November 2006. The incident allegedly took place at a home in Berkeley.
The man was arrested on March 23 this year.
In court on Wednesday, his case was adjourned to next month.
Aggravated sexual assault carries a maximum 20 years' jail, bestiality a maximum of 14 years and aggravated indecent assault seven years.
