Allen was three minutes behind New Zealander Braden Currie, who crossed the line first in 2:11.46.
After a blistering start in the water, Allen emerged to the first transition 51 seconds ahead of Currie and Sam Osborne, who finished second.
However, Currie was more than two minutes faster then Allen on the bike leg, before maintaining the gap to Osborne on the run.
Allen finished in 2:14.47 after a 37.12 minutes run time, with Olympian Courtney Atkinson fourth.
It became a New Zealand double when Elizabeth Orchard won the women’s event after catching Jacqui Slack on the run leg.
Slack was the first woman out of the water, but second-placed Austrian Carina Wasle made her move on the bike. Orchard was quick through the transition and 13 seconds faster than Wasle on the run to claim victory.
