Smyth completed a three-and-one victory over another US competitor William Gordon to move through to the next stage of the match play section.
After racing to a three-up lead, Smyth had to overcome a mid-round revival from Gordon which saw his lead shrink to just one with six holes to play.
But Smyth steadied and then carded par on the par three 16th and birdie on the 545-metre par five 17th to seal victory with a hole to spare.
Thornberry won through with a two-up win over Chilean Joaquin Niemann, after trailing on the back nine.
Smyth made it through to the knockout stages with rounds of 70 and 72 to be tied for 35th at two-over.
American Hayden Wood won the stroke play section at nine-under, but just 18 players were under par after 36 holes, with Dylan Perry the leading Australian at even.
