Playing in tricky batting conditions, the Rats made their way to 9-168 off 50 overs before Shellharbour struggled in reply.
Watterson was the rock of the innings, the opener contributing 64 before he fell with his team eight down and still requiring another 50 runs.
Lower-order batsmen Nathan Whiteman and Cade Hotham stepped up, however, with Whiteman's 35* helping Shellharbour reach 9-169 with four balls to spare.
"It was a good win," Shellharbour captain Ned Taylor said. "There was a little bit in it for the bowlers and both sides were quite disciplined with the ball. It was a gritty win, we're pretty happy."
While batting conditions were tricky, Taylor acknowledged his team made the run chase far more difficult than it should have been.
Watterson aside, Taylor lamented the poor shot selection shown by his top-order batsmen.
"Six of our top seven were poor. They had bad shot selection and weren't grinding it out. We certainly made it tough on ourselves, Mitch was exceptional though.
"He just ground it out, he showed what could be achieved if you applied yourself. He had more poise and better shot selection. He was really good, took his time, got in and reaped the benefits."
Saturday's other matches saw The Rail open the new Croome Cricket Oval in style, a Dylan Rae century helping the side secure a 177-run victory over Albion Park.
Lake Illawarra claimed a 10-wicket win over Kookas.
