The rising Suns kicked six second-quarter goals to setup a 12.11 (83) to 7.5 (47) victory.
"We've never beaten them, so this is definitely the biggest every win in the club's history," president Steve Ashworth said.
"There were 19 locals of the 22 out there and some of the guys have had to go through the really hard times when we were getting beat by 100 or 150 points.
"They certainly understood the significance of the win, they sung the song pretty loudly."
Brendan White finished with five goals, while Jarod Falconer was best-on-ground.
Shellharbour are now on top of the ladder, ahead of Wollongong Bulldogs on percentage.
The Dogs were ambushed early by Northern Districts, but kicked the last three goals to win 8.14 (62) to 5.2 (32). Premiers Figtree overpowered Kiama 8.15 (63) to 4.3 (27).
