Mr Kelly sits on the cross bench after quitting the Liberal Party to continue speaking out against public health advice.
He has shared misinformation throughout the coronavirus pandemic, with social media giant Facebook finally taking action on Monday.
"We don't allow anyone, including elected officials, to share misinformation about COVID-19 that could lead to imminent physical harm or COVID-19 vaccines that have been debunked by public health experts," a company spokesman said.
"We have clear policies against this type of content and have removed Mr Kelly's Facebook page for repeated violations of this policy."
With more than 100,000 followers, Mr Kelly's main Facebook page was vastly more read than any other politician, including the prime minister.
He has accused Facebook of censorship and vowed to introduce a private member's bill to protect his freedom of speech.
"This was the most popular, highly used political Facebook page in the country," Mr Kelly told the ABC.
"They have basically burnt and torched and incinerated and obliterated from the record previous comments and previous things I had made."
Mr Kelly still has another Facebook page, as well as Twitter and Instagram accounts where he shares the same content based on COVID-19 misinformation and climate change denial.
The maverick politician has pushed COVID-19 'treatments' against the advice of medical authorities and shared claims that forcing young people to wear masks was a form of child abuse.
"It is not misinformation if you have a difference of opinion," Mr Kelly said.
"The idea that they are some purveyors of all truth is just absolutely outrageous."
