The Stallions 58th-minute winner came from a penalty, the spot kick one shot Hayden Durose couldn't stop in an otherwise exceptional performance.
The referee ruled against the Wolves in key moments, goals disallowed in each half after deeming contact had been made with the goalkeeper in both instances.
Wilkshire stormed off with 10 minutes to play after what appeared to be a clear Marconi handball inside the box.
The referee disagreed, ruling play on, a decision the Wollongong coach considered unacceptable.
"I'll have to have a good look at it, but I think two clear-cut goals and a penalty that's a penalty that's not given," Wilkshire said.
"The referee's made the game about himself and the reason I walked off was because when you're watching that, it ruins the game and the boys don't get what they deserve.
"I understand you can make a mistake, but that was disgusting."
Wollongong were below their best throughout the match, with the loss dealing a blow to their finals aspirations.
With the race for the top five heating up, Wilkshire said teams should not see their chances impacted by refereeing.
"It's not costly for him, he walks off with a smile on his face, which is embarrassing, but of course, our boys are the ones who have missed out. We've ended up losing three points here today."
