Ryan Manning scored the first goal for the hosts in Wales inside 60 seconds and Michael Obafemi made it 2-0 after 12 minutes.
Then in a frantic finish, own goals from Swansea defenders Ben Cabango and Nathan Wood in the third and fifth minutes of added time turned what looked like a home win into a draw.
"For 93 or 94 minutes, we were by far and away the best team," Swans boss Russell Martin said.
"Dominant, aggressive, everything we got criticised for against Blackburn, and rightly so in a lot of senses.
"I think the boys put it right tonight. We should have scored more goals. Millwall only had one shot on target before two of our defenders scored own goals."
In other matches on Tuesday night, Josh Bowler's goal against his former club gave Blackpool a 1-0 victory at QPR, Bristol City beat Luton 2-0, Norwich were 2-1 winners over Huddersfield, and Preston North End drew 0-0 with Rotherham.
