Smyth carded a tidy 69, two under the card in the final round, to finish tied for 20th.
The Shellharbour talent was still an amateur when he won the tournament, where the winner wins a replica crocodile skull, last year.
Smyth started well with a first-round 69 to be three off Nisbet, but his hopes of a second consecutive NT PGA crown were ruined with a second round 72.
He was seven-under for the tournament.
Nisbet fired with a 63 on the final day, having carded a 64 on Thursday to set the early pace to win with -19, by two shots ahead of Daniel Gale and Damien Jordan.
Fellow Illawarra talent Jordan Zunic, who has played on the Asian tour this year, was three shots further back, tied for 31st at four-under.
Zunic was consistent throughout, finishing Sunday’s round with a one-under 70.
