Ademola Lookman slotted in the opener on 30 minutes shortly before Ivan Cavaleiro converted a penalty that was given when Bobby Decordova-Reid was fouled by Leicester's Christian Fuchs.
Leicester midfielder Harvey Barnes fired a strike into the top corner with five minutes left but the hosts could not find an equaliser.
Scott Parker's Fulham now sit on the edge of the drop zone in 17th with seven points while Leicester's tally of 18 keeps them one point behind third-placed Chelsea.
