The Wollongong talent qualified fastest for Thursday's semi-finals after setting an Olympic record time of 52.13 seconds. McKeon was powerful from the outset in heat six, mustering a 50m split time of 24.98, before going on to win from Hong Kong's Siobhan Bernadette Haughey.
Fellow Australian Cate Campbell qualified fourth fastest after winning her heat.
"I had yesterday off and this morning off, so I think it freshened me up a bit," McKeon told Channel Seven.
"I usually have the 200 (metre freestyle), so to have that off meant 600 metres less racing. It definitely helped me leading into this."
McKeon has her sights set on seven medals in Tokyo and has already achieved two.
The 27-year-old was part of Australia's gold medal-winning 4x100m freestyle relay team on Sunday and also secured bronze in Monday's 100m butterfly final.
