The two teams were engaged in a see-sawing affair throughout the contest before APIA substitute Sean Symons broke the game open with a brilliant strike in the 83rd minute.
A second goal to Jason Romero consigned the Wolves to a 2-0 defeat, their second loss of the season.
The clash came after an unsettled week in which Wilkshire searched far and wide for access to a useable training ground.
The team eventually gained access to Ian McLennan Park from 9.30 on Wednesday night.
The coach acknowledges his side's preparation was not ideal, but he's refusing to make excuses for the loss.
"You want to work towards games," Wilkshire said. "That's what builds confidence going into games, when you're working hard. You can't underestimate how crucial it is to train.
"I did notice some fatigue on Friday but there are no excuses. Players should be able to come in and make an impact. It was 90 minutes of football that we didn't win."
The training situation isn't likely to improve anytime soon, a brief period of sunshine forecast to end abruptly on Tuesday afternoon.
The Wolves hope to train on a boggy Albert Butler pitch on Monday before a trip to Sydney on Wednesday to utilise the synthetic turf at the Wanderers base.
A potential late-night session on Ian McLennan at 9.30pm on Friday could follow before an away clash with Manly United on Saturday night.
Wilkshire said the lack of routine has prevented his side from finding their rhythm but he's confident it will come over the coming weeks.
"I'm hoping the rain goes away and we can get back to Albert Butler and train. We want to try to get into a routine and build some momentum.
"In football and in life, when you're here, there and everywhere, it's not ideal. But that's life, there are challenges in life and in football.
"We can't be looking at those as excuses. Those who like to sit and make excuses are generally losers."
The Wolves are battling a number of injury concerns, striker Lachlan Scott a late withdrawal after failing to overcome a hamstring strain. He is expected to return next weekend.
Fellow attacker Kuot Maliet injured his MCL during Friday's loss and he is set to miss the next four-to-six games.
"It's hard to get some continuity with Lachy out and now Kuot's done his MCL," Wilkshire said. "There's an opportunity now, we'll look to others to step up."
